I backed the most recent Kickstarter campaign and went all in for the base game and all expansions. The new edition came with a slightly taller box than the original; this design was created around that larger box - but many of the trays may still work. (I'd love for feedback and/or pictures if someone fits stuff into the smaller box!)
(Note: the names are wrong for a couple of the dice trays in the photos, this has been corrected in the STL files.)
My layout
I've uploaded more models than necessary for fitting everything in, but this allows you to print just the bits you need/want for the way you organize. Likewise, there are trays specifically for each resource (die) type that are named, but I've included a generic tray with no labels if you want to organize them differently (or use a tray for the players to old their dice).
Card holders come in three heights:
"1" means "full" height (only room left for the board and manuals on top)
"0.5" are half of that height and can stack.
"0.25" are quarter height; while they will stack, they are a little loose, so I don't actually recommend using these. However, I can see them being useful to hold the playing set of Gather cards, or something like that.
"x1" means a single stack of cards can be held
"x2" means two stracks, joined on the long side
"x2v" means two stacks, joined on the short side
"x4" means four card stacks joined together
DIce trays
Do NOT print Tray-Generic
Print one of either:
Tray-GemsMagic or Tray-GemsMagic-Split. (Pictured is the split version, where Gems & Magic are in separate 1/2 trays. The non-split version is a solid piece.)
It doesn't really matter how you stack these, ordering is independent. One stack will be one tray shorter, that one gets the "open top" tray, which can hold the +1/+1 and Auto-6 tokens.
Card Holders
Print one "Cards-1x2" for:
main deck and gold Craft cards (we always play with the gold Craft cards)

Print one "Cards-1x1" for:
Queen's Jubilee Craft cards

Print four "Cards-0.5x2" for:
the Docks tiles and Smithy tiles (we also put the player info cards here)
Royal Decree and Deluxe Craft cards
Masterworks Craft cards and Visitor cards
Apprentices and Apprentice Gather cards

Print two "Cards-0.5x1" for:
base Gather cards
Glassworks cards (Gather and Craft)

Feel free to arrange these however you like... I'm not even sure this will be the final arrangement for us (we still haven't played through every expansion yet!).
Fitting everything in.
The box should fit three card stacks "vertically" but there will space between the Cards and Dice trays where you can slot in the Exotic dice explanation cards and the Visitor tiles (which are slightly larger than the Smithy/Docks tiles and do not fit in the card holders).
The "Tray Spacer" slots in to hold the Card trays snug and also provides a place to put the first player token, the two 8-sided dice and the Counterfeit tokens.
